The catholic church mainly burned suspicious women (that attended to gatherings with other women, often to talk about how to avoid getting pregnant).
Then during Galileo's times Bellarmine started the trend of burning people (and sometimes already buried corpses), that opposed the church in any way, though this was product of the protestant reformation, to "purify" the church. Protestants were even more intolerant in some places.
Anyway, it didn't really happen that often. And crucifixion certainly doesn't seems like a method that the church would use too much, as it would mean comparing Jesus to the people they wanted dead.
