Tor has to go through many proxies, so it's not uncommon for Tor to take some time to connect to sites, this is true esp for .onion sites.
Your issue has happened to me once or twice, usually if/when this happens to me I'd simple stop Tor then start it up again. This usually fixes the issue for me. Hope this helps, and good luck.
There are, however other alternatives then Tor i.e. I2P, Freenet etc but I've yet to use those.
