I have noticed that disk cloning is quite hard if you also use Truecrypt to encrypt your whole hard disk. To get satisfactory results, you must first decrypt your disk, then clone it, and then encrypt both the old and the new disk with Truecrypt. A lot of work, but luckily I have to do it seldom.

Good that you were able to recover almost all your files.
